Thanks Seth, do I explain it here or another tab? I'm currently investigating it myself but any assistance would leave me very much in everyone's debt.

Well.. Im getting her back on the road for the season after a full strip down to have the frame powder coated (no engine work at all) and put it all back together, cleaned the fuel filter out, fresh fuel and then this happens.

1) Start engine, it misfires, coughs, farts, doesn't idle, pumps out black smoke then cuts out.

So changed the plugs and coils. No fix.

2) Disconnect fuel pump, thinking it's a dicky pump, engine starts and runs (10 secs or so) seemingly absolutely perfectly fine until the rail runs out of fuel. Then naturally it stops.

Repeat process 2) and whilst engine is running (within the 10 seconds) I re-connect fuel pump, and engine instally behaves like process 1).

Sounds like a fuelling issue for sure. You may need to reset your TPS, instructions are stickied in the Fuelling section.

Also check that the fuel tank overflow pipe (the one that goes down behind the swing arm) isn't kinked. You may possibly need to balance your injectors. This might also sound a silly question but did you get the right plug caps on the right cylinders?

Do you have a PC3 connected? If so disconnect and see if that makes a difference. Also check all earths are good

Hi Barmy I was thinking fuel too, but how does an engine run better when the fuel pump is disconnect  ???

yes all plugs are connected to each cylinder in order, as it runs perfectly ok when the fuel pump is disconnected.

I'll look at the TPS I didn't know about that. I did adjust the throttle cables upon re-assembly perhaps that's caused it?

The only earth I have is the battery negative onto the engine..?

Froudy would know better having just done a similar exercise to yourself, but vaguely remember someone in the past mentioning an earth strap at the back of the engine? Might well be wrong it is only a very vague memory.

It makes no sense that it runs better with the fuel pump disconnected - unless when it is running the fuel pump itself is over pumping, so when it runs ok, it's really using residual fuel.

Just a thought - the very small rubber hose that fits on the injector rail (the one you cut to fit a Scottoiler) - no airleaks from that? Personally I'd check all your electrical and hose connections between the tank and the injectors, as I'm pretty sure that's where your issue lies. Actually a thought - you didn't adjust your choke by any chance such that she's over fuelling by keeping the choke open?

I think a check over that all the various sensors and the suchlike are properly connected first would be useful. If after all that she still doesn't run right and your TPS is good, it may be your camshaft position sensor giving grief, there's a thread I responded to on that a few days back about how to,check, let me find it and post the link

Thanks Barmy, that's a great link, seems as if the other chap has a very similar problem to mine. I'm going to release any undo tension in the throttle cables, spray all electrical contacts with cleaner and check the cam sensor voltage.

I didn't adjust the choke at all but could have knocked something?

What's the typical procedure for the pump? Does it run all the time?

In a sense it does - that's the whirr you hear when you switch the ignition on, so it will pump according to needs - but if it's getting the wrong signals - I.e like from the camshaft sensor then it's not going to deliver the correct amount of fuel at the correct time.

Let us know how you get on and if you would be kind enough document what you do, as documenting the resolve of this could help another out.
