At a sponsors' talk in July 2017, the Australian described Wales as a "shit little place" and spoke about how disappointed he was by a recent defeat by the "scummy Irish".
Jones, 58, said he was "very sorry for any offence caused" and added: "No excuses. I shouldn't have said what I did."
A spokesperson for English rugby union's governing body said the remarks were "inappropriate" and the RFU would apologise to its counterparts in Ireland and Wales.
Referring to their 13-9 defeat by the same opponents in the 2017 Six Nations, Jones said: "We've played 23 Tests, we've only lost one Test to the scummy Irish.
"I am still dirty about that game. We'll get that back, we'll get that back don't worry. We've got them next year at home, we'll get them back."
The video of Jones' talk was uploaded to YouTube by Japanese company Fuso in July last year, but has only now gained wider public attention.
Jones, who became Japan head coach in 2012, discussed Japan Under-20s losing to their Welsh counterparts 125-0 shortly after he took over, and was comparing the population size of the respective nations to their rugby pedigree.
"Who knows Wales? Are there any Welsh people here? So it's this little shit place that has got three million people. Three million!" he said.

I will save you the trouble of reading it, basically it's saying that anti-Welsh bigotry is still widespread and it shouldn't be OK because you aren't allowed to say that about other nationalities or races. It's a fair point but I don't fully agree with it.
The thing is, I'm Welsh, I grew up there, all my family still live there, but I honestly wasn't bothered by Jones' comments and I don't know anyone who would be. I've said worse about the English in the heat of the moment but I don't really mean it. There are nice some nice people and some horrible people in England, same as everywhere. Comments like this just make me enjoy it more when we win.
There's a big difference between hate speech and just being a bit provocative - and I think I know which one this is.
So Ireland has been playing sparkling Rugby all season long. They have always been there about's. I'd be curious to find out what it takes to make that leap to greatness, with winning the Six nations obviously there will be a huge financial reward. Do the players get a share or are they already on huge salaries.

Nobody here paid much attention to Jones remarks. I believe they were made tongue in cheek.What mattered was that this team delivered a win today as tournament champions and they did. There's a fine line between all the "home nations" teams and it's good to be on the winning end of things for a change.
